I use JM_Sitemap to generate a google xml formatted sitemap for a site. However the URLs for the Chronoform links are being reported as bad. I am also using sh404SEF, but some menu links aren't SEF.

No not really. I did write a very 'alpha' plugin for the Joomla 1.5 version of SH404SEF a year or so ago. But Yannick never really documented the new version so it never got further than that :-(
