I am a licensed/paid user for CF 3.0 but when I installed CF 3.1 I get in the backend a notice that I am not licensed. Not sure what that means. So my questions are:

1. How do I remove this notification in the backend
2. How do I remove the Joomla Works link in my form in frontend?

you need to go to the home page of the ChronoEngine.com while logged in and click "Validate license" from the members menu on the left then get a code and use it in the parameters page in the chronoforms admin area!
