I am creating my first form using ChronoForms and have spent hours trying to figure out why the checkbox part will come to my email that same exact way that it is set up inside email template. Can someone please help me?

There are several problems here - partly down to the way that ChronoForms form wizard works with IE.

First off, spaces are not allowed in form names, so

name="We_do not have a website yet"

needs to be something like

name="We_do_not_have_a_website_yet"

But working with long names is cumbersome so I'd recommend changing the Form HTML to shorter names. At the same time, attributes are ideally quoted and the ids and from labels need to match. So we get

<input class="radio" id="no_site"  type="checkbox" value="We do not have a website yet" name="no_site" >
<label class=check_label for="no_site" >We Do Not Have A Website Yet</label>

You'll also need to alter the email template to match. The default shows you {field_name}'Label text' I think. You may want to change that and get a more useable layout. But first let's get some results into the email.
